John Lynch passed away on 28 March 1866 at New Orleans, Louisiana.
In an email on 14 September 2008 to J. Mark Fiegenbaum, Kelly wrote: "In a letter from one of John Lynch's grandson's (Samuel Adams Lynch) to another (John Henry Lynch), there is mention that he (John Lynch) possibly died of small pox, however there is nothing official on that."

In a letter on 26 November 2007 to the Department of Veterans Affairs, Kelly Collins noted that John Lynch died on 28 March 1866 and was buried in Locust Grove Cemetery, at New Orleans. "This cemetery was opened in 1859 and closed in 1879. In 1905, the cemetery was completely demolished and Thomy Lafon School was built on the land. What burials remained, were never removed...." The cemetery was well-known for the poor care it provided to bodies interred there and for multiple burials in the same plot. Kelly wrote: "From the documentation, I believe it to be safe to assume, John Lynch’s remains are unrecoverable and it is for this reason that I am requesting a Memorial marker to be set in Woodlawn Cemetery, in Edwardsville, Illinois, where members of John Lynch’s family are also buried." The Department of Veterans Affairs honored her request.
